Cleaning and Sterilizing Pots and Seed Trays

The short answer

Old pots and trays are a hidden source of damping-off, a fungal disease that kills seedlings at the soil line. Cleaning is a two-step job, and the order matters: wash first, then disinfect. Wisconsin Horticulture and other extension sources say to remove all soil and debris in soapy water, because disinfectants can't reach pathogens hiding under crusted dirt.

Then sanitize. Multiple extension services (Wisconsin, UMN, Iowa State) recommend soaking cleaned containers in a 10% bleach solution, one part household bleach to nine parts water, for about 30 minutes, then rinsing well to remove bleach residue. Use the dilution exactly as the source states rather than guessing.

Alternatives exist if you'd rather not use bleach: rubbing alcohol and hydrogen peroxide are named as suitable sanitizers. And pair clean containers with a fresh, pasteurized seed-starting mix and careful watering, since damping-off thrives in wet soil.

Why bother: damping-off

Damping-off is caused by soilborne fungi (and fungus-like organisms) that attack germinating seeds and young seedlings, collapsing them at the base so they keel over and die, often overnight. Those organisms can persist on the walls of reused pots and in old potting debris, so a contaminated tray can wipe out a sowing even when everything else is done right. Wisconsin Horticulture stresses that the disease is worst in wet conditions, so container hygiene works alongside careful watering, not instead of it.

Wash first, then sanitize

Step one is physical cleaning. Scrub or brush off all soil, roots and mineral crust, then wash the pots and trays in warm soapy water. This matters because disinfectants are deactivated by organic matter; a bleach soak over a dirty pot barely works. Iowa State's sequence is explicit: wash containers in soapy water, then disinfect.

Step two is the disinfectant soak. Wisconsin Horticulture: soak in 10% bleach (1 part disinfecting bleach, 9 parts water) for 30 minutes, then rinse well to remove bleach residues. UMN gives the same 10% bleach, 30-minute soak, then rinse; Iowa State uses the same one-part-bleach-to-nine-parts-water dilution. Rinsing afterward matters because chloride residue can harm young roots. Report the dilution as stated: 1:9, roughly 10%.

Alternatives and the rest of the hygiene package

If you prefer not to handle bleach, extension and horticultural sources list rubbing alcohol and hydrogen peroxide as suitable sanitizers for containers and tools. Whatever you use, the wash-first rule still applies.

Container hygiene is one leg of a three-legged stool. Wisconsin Horticulture also recommends using pasteurized (steam-treated) seed-starting mix rather than reused garden soil, and watering only enough to keep seedlings alive while keeping them a bit on the dry side, since damping-off organisms are most active in wet soil.
